- Lagnus the Brave is crowned a hero by Eldora for slaying an oracle. While these events are not explicitly mentioned in the game (to our knowledge), they are part of his backstory and the novelizations of the Madou series.
- Eldora is the Goddess of Time in Lagnus' World, where the people put much faith in her. However, she is technically supposed to also be the Goddess of Life AND Space-Time for the planet Gaias.
- In Madou Monogatari (Sega Saturn), Satan mentions a mysterious "she" in his diary. It is not known yet who this refers to, but it may possibly be Eldora. According to Log:Eldora Translation, she had created a portal with Satan that links the Madou World with Gaias.
- Arle makes a point of bringing up this she after reading the entry, but it is never mentioned again or prior to this point.
- Post-Story in Puyo Wars, there is an optional battle with super strong Protectors behind a mysterious door.
- In MMS, Puyo of certain colors will react to and be killed by certain elements; Red Puyo will catch fire if attacked with Fire, Yellow Puyo will react to Lightning, Blue Puyo will freeze when attacked with Ice Storm, Purple Puyo will react to Witch's Cosmic magic, and Green Puyo will heal you after a few turns. In Puyo Wars, the Puyo colors are associated with nearly Identical elements (Fire, Electricity, Water/Ice, Light, and Wind respectively).
- In Puyo Wars, there are many enemy Protectors that are shaped like giant eyeballs, giving them more than a passing resemblance to the Yogs.
- The BGM themes that play when fighting them, PW 13 and MMS 35, even sound similar.
- Both games involve characters been placed into the world of the game's settings, who are then returned to their own worlds as part of the ending.
- As such, it makes it ambiguous as to whether Lagnus' homeworld was destroyed, or if Lagnus may have even originated from Gaias.
- Both games also involve a lengthly conversation between the World's portal master and the character warped from the other world during the ending. (Lagnus -> Satan, Angol -> Eldora)
- Many attack names are shared by MMS and Puyo Wars, such as "Holy Arrow".
